I wil check the nut , how to check this Z driver ?

I think I found the problem ...
When I center the tool and on it's highest position it's above 90mm the limit switch diode isn't lightening and probably this is why it's giving those errors.
After I center it with spindle lowered down and at it's highest position it's bellow 90mm the diode is ON and after one operation it didn't went down with 0,1mm .....

No this didn't fixed it the machine went down again.

How to check this driver setting ?
Can my error be related with wrong setting for motor/screw/steps ratio in the software ? ( I don't know if I'm explaining it right)
I mean if it's turning 0,999mm on screw instead of 1,000mm and this error is multiplied on every turn ?
On the driver for sets for pulse I have pin 7 ON ( 5000 Pulse/REV).
Can I run this machine with MACH 3 so I can set all values and check if this error appears ? What is your opinion ?

Problem
I have an issue with this router.
When I load a new operation with a G-code and center the tool Z position ( I check the reading it's 98,5mm table-tool distance)
Then after the operation is finished if I continue to load operations all the time the Z position goes down 0.1mm after the operation is finished.
Let's say if I start a new G-code with 4 operations , the machines goes 0.1mm everytime and and at the end the last operation is already 0,4mm below the surface.
I started to center the tool after every operation and the reading at the Z position is 98,4 ; 98,3 and so on ..
I have checked the motor shaft to screw shaft coupling. It's tight.
Should I check the NUT - spinndle mount connection ?
Or it's another problem ?
This is the only motor that doesn't have a fan cooling and it's getting really hot.
